I am looking a way to measure the membrane thickness of cells stained with a membrane fluorescent marker.
Any ideas?

Fluorescence imaging should not have enough resolution to do so. Plasma membrane is around 10nm. Resolution of typical fluorescent microscopy is >300nm.
